Benazir University Peshawar was established in accordance with the Frontier Women University Act 2004 (N.-W.F.P. ACT NO. VI OF 2005) No. PA/NWFP/Legis: 1/2005/2677. The bill was passed by the Provincial Assembly of North-West Frontier Province on 5th October 2004 and was assented to by the Governor of the North-West Frontier Province on 7th February 2005. The founder Vice Chancellor, Prof. Dr Syeda Farhana Jahangir, was appointed on 10th June 2005. The university became functional in February 2006 in the hostel of Government Frontier College for Women, Peshawar, with an initial enrollment of 240 students.
The university initially offered eight programs, including Arabic, Psychology, Computer Science, Islamic Studies, Mathematics, Statistics, Economics, and English. In 2007, new academic disciplines were introduced, including Bioinformatics and Microbiology. The Psychology Department initiated an advanced and research-oriented one-year post-graduate diploma in Clinical Psychology, which was declared the flagship department along with the Women Development Centre by the Chancellor in 2007. For the first time in the province, the university established a clinic to provide psychotherapeutic services to women and children.
In 2008, the Women Development Centre and Department of Education were established, including B.Ed & PD, Certificate and Diploma in Women Development, and Certificate in English Language. More M.Phil/Ph.D. programs were launched in English, Islamic Studies, and Psychology. Ten government colleges for girls were affiliated with the university. It also signed MOUs with Surrey, Glasgow, Bradford, and Huddersfield universities. The HEC-BC Linkage Program was established with the University of Leicester, UK. In 2010, five new disciplines of Law, Political Science, Urdu, Management Sciences, and Art & Design were established. M.Phil programs started in Statistics. The university is spread over 70 kanals of land in Hayatabad, Peshawar, and is equipped with modern facilities. In 2007, 400 kanals were allotted to the university at Charsadda Road by the provincial government, but it was still occupied by the locals. Clearance of the site for the construction work was done in mid-2008, after which development was initiated.
The affiliation of more colleges and institutions continued in the following years, and the university also started offering new programs and courses to cater to the changing needs of the students and the different industries.
In 2012, it was shifted to its new campus on Charsadda Road, which was inaugurated by the then-Governor of Khyber Pakhtunkhwa, Barrister Masood Kausar. The new campus was spread over an area of 200 acres, and had state-of-the-art facilities and infrastructure.
